I've designed a few websites for restaraunts. The way I go about the process is I analyze the name of the rest. What it stands for, and What colors and style mesh well with the type of rest. For example and Italian rest. Would go well with a website that may have a few illustrations on Italy, Pasta, Pizza and more. It's all about the mood and setting the rest. Is set in.
For Flash within a PSD, I would create a block that had the FLASH logo within it for that specific area, that way I know and the client would know that flash belonged there. Or you could put some type of illustration or artwork that symbolized animation as well.
